Deltoid Pain

About two months ago, I think I injured my rotator cuff. I had been doing yoga a few times a week and some "functional" exercises, and woke up with a severe burning sensation in my left deltoid one day. It lasted for 3-4 days and was sore following. I took about a month off to let it heal, although both of my shoulders now make popping noises a lot when I workout. Since then, my shoulder seems to get sore a lot, almost to the point that it feels very bruised and is extremely sensitive to the touch. Any thoughts on this? Is it okay to still be working out since I don't have the burning sensation anymore? Thanks for your help.
